I have used two software extensively. ACD chemsketch and Accerlys. Now Accerlys is Biovia.
Before Accerlys, the software is MDL-ISIS Draw. As far as I know, BIOVIA is not free even for academic use.
ACD chemsketch is the best free software available for academicians for Chemical structure drawing. There were some issues in copying and pasting structures drawn in ACD chemsketch to both Libreoffice and openoffice writer software. I raised this issue with libreoffice.org and now its been settled. Thanks to the Libreoffice team.
